Ness goes through all of Eagleland to harness his powers in order to defeat Giygas, and gains three fated companions - Paula, Jeff, and Poo - along the way. Giygas must be fought in the past, and to go there, the Phase Distorter must be used. The third such vehicle brings the party to him, with them becoming robots in the process. Similar to Giygas's appearance in Mother, he can only be defeated by prayer. When finally defeated, Eagleland will be free of monsters, and can be explored freely, until Ness talks to his mother, which will end the game.

The Giygas in this game was created by The None similar to the EarthBound version of the Giygas, but it uses headcrabs from Half-life instead of Porky and a different life gauge style. It also features two traps from the Sega CD game "Eternal Champions: Challenge from The Dark Side" like the Belgrave Square Lab's fryer and the long fall overkill which lead players into life threatening scenarios requiring them to press the button combinations requested to press before the player get's killed in a gory fashion. Other traps may include the monster shooting mini-game, the Ao Oni attack, the chomp trap, and the room with the creepy skeleton like females. The Giygas also features random PK effect hits like the Motherbound 3 game.
The None's Giygas has attacks that can deal a heavy amount of damage, such as a curtain of darkness that enters from a random direction and damages the player if they enter it, effectively blocking off parts of the game's screen.
On the second stage, his attack rate increases and occasionally the screen will cause the television malfunction to appear similar to TV static making it harder to see the stage and Giygas's attacks. After the Giygas is defeated, the screen will fuzz until the screen shuts off similar to turning off the television screen.
